The BoM warning for damaging winds, heavy rainfall and hailstorms was issued for the Flinders, Mid North and parts of Yorke Peninsula, North East Pastoral, Mount Lofty Ranges and Riverland districts.
There have already been reports of hail in the Mid North.
BoM senior meteorologist Dean Narramore said the rain was caused by an upper level low pressure system that had formed in the Great Australian Bight, south of the Nullabor, and was moving easterly across southern Australia.
It would combine wit "warm, moist and unstable air", coming down from the NT and Qld.

"That sets the state for a dangerous day of severe thunderstorms through the western part of NSW, with large hail, dangerous winds and heavy rainfall," he said.
Mr Narramore said parts of western NSW, including Broken Hill and along the SA/NSW border, could expect falls of 25 millimetres to 50mm on Tuesday, before the front moves on to central NSW and along the east coast.
